I'm trying to get an exact idea of what you see when the system starts up. Are you talking about a 'window' that shows items that are in the 'common' directory?

In NT 4 the system32 folder would pop up if something tried to access a file that wasn't there. I'm guessing that is what's happening here?
Delete/uninstall any software lately?
Check the event log, anything there?
What progams do you have that launch with windows? Anti-virus? MSN IM? Anything like that - prevent them from starting up with windows, and see what happens.

It could also be a weird registry entry. Check:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run
and
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run
it's like incest - you're substituting convenience for quality
