I flew with my rig carryon between Denver & Ontario, CA about two weeks ago with no problems whatsoever. TSA knew what it was on both ends and just wanted to swab it down for explosives.

I do believe TOR could be effectively compromised if a government agency were to able to control enough exit nodes. http://en.wikipedia.org/wiki/Tor_(anonymity_network)#Weaknesses If the Silk Road and its founder were compromised by so far publicly unknown means, it would make a lot of sense to attribute the bust to something else.
